OSTree by default errors out in the situation where you have a modified
file in a directory that no longer exists, under the assumption that
something went wrong - you have configuration for software which isn't
there anymore most likely.

In this case, just rm the firewalld configuration, and rerun atomic
rebase, and it should work.
